Study Description
To investigate the fetal mechanisms of spontaneous PTB (sPTB), miRNA expression in fetal umbilical cord blood (CB) and placental (PL) cells, at the maternal fetal interface, were measured to investigate fetal gene regulation in sPTB. To further investigate fetal miRNA regulation of gene expression, CB mRNA was extracted and sequenced.
Quality Control Filtering
Genes were kept that had at least 10 reads in greater than or equal to 4 samples. The genes that passed filtering are in blue while the genes that were filtered out are in grey for CB miRNA (A), PL miRNA (B) and CB mRNA (C).
Principal Component Analysis (PCA), colored by condition, body mass index (BMI), fetal sex or race
PCA of samples within the CB miRNA (A), PL miRNA (B) or CB mRNA (C) datasets colored by condition, race, newborn sex or body mass index (BMI). PCA results showed that sample variation was mainly due to condition (preterm vs. term), rather than other variables. But, these variables were still controlled for in the differential expression (DE) analysis due to any contributions of these differential states to the DE results.

Utilizing DESeq2, different design formulas were utilized to control for the mother’s self-reported race, newborn sex and the mother’s BMI. The different permutations of each model were run and the differentially expressed genes were returned for each model (absolute log2FC > 0.3, adjusted p-value < 0.05). Utilizing these genes, the overlapping or unique differentially expressed genes per model were plotted per dataset for the CB miRNA (A), PL miRNA (B) or CB mRNA (C).
CB miRNA analysis
In CB samples, upregulated miRNAs mainly target immune system regulation while downregulated miRNAs target developmental programs.
